When I do a Check Net Connectivity it is showing errors for GND that don't seem to be errors. For example, this through hole is connected to the GND copper pour but it is flagged as an error. All the errors are for connections to the copper pour.
What's going on here?

Some things that come to mind...
* Check to see if a part of the GND plane has been accidentally separated from the rest of the plane.
* Look for unexpected ratlines that might be obscured by some of the layers.

I checked all that.
I exported gerber files and the copper pours look like they are connected to thru holes and SMD pads.

Please right click on any pad of GND net and disable "Hide Net Ratlines". You will see some ratlines and there are really some missing connections on your board. Pay attention on C2:2, C6:2, R19:1, they are float and not connected to GND plane. Pads C2:2 and IC1:3 are connected to each other through copper pour island but not connected to other GND pads. Finally, read details in check net connectivity report, they should help to find problems.

Is there a way to disable the Hide Net Ratlines setting globally?

By default, all ratlines are shown until user enable "Hide Net Ratlines" for one or more nets.
