I did a compare where there were obvious disconnected pins but they were not picked up as error. Should compare against schematic detect non connected pins?

Were the ratlines also deleted? If the ratlines are still there, and you just haven’t routed the connection, then I don’t think there should be an error.

You should get an error that the net is broken in the PCB editor, or that some pin is not connected in the schematic editor (single pin in net)
Try unrouting the tracks and not just deleting them

Traces were not yet routed. But thanks for the tip on unrouting. That is really going to help. Now I need to break myself of the habit of deleting the traces.

Here is an example of missing traces. You can see the rat lines.

Compare to schematic checks for differences between layout and schematic. You can use "Verification -> Check Net Connectivity" to find unrouted connections and short circuits.

Thanks that does it! :)
