Please preview Gerber files in different Gerber viewer. If you see the same phantom lines please send DipTrace design and gerber files for verification either to DipTrace support or on the forum.

This is not bug exactly. Pattern Editor centers the pattern by pads and that's why the origin is moved.

Is it please possible to get a decent version for OS X without this malware, to enable me to install an update for a software that I have paid for. Because as mentionned earlier, all problems starting with updating the 3.2 to a higher version. I hadf to go back as it did not work like 3.2 did. Pref...

Please right click on the pad and open "Thermal Settings". If custom settings are used please make sure the connect option is set by pour.

Yes, copper pour thermals disregard clearance zones overlapping the thermals.
The solution is custom thermals for those pads which standard thermals violate design rules. Right click on the pad, open "Thermal Settings", switch to "Use Custom Settings" and change thermal or width.

You can use search function and it will report the list of components according to your request. Then you can browse components in the list and there may be SMD and TH versions of the same components from different manufacturers. Select the one that is the best for you.
