From what I can tell from your description, if the two boards are identical there is no need to show both on one schematic. The cable should be considered a separate assembly, even if it is permanently soldered onto the PCB(s) during the assembly process. What you have is an instrument sub-assembly ...

It looks like you're asking for 0.0001mm accuracy, which DipTrace should be able to handle. Check your settings in the "Precision of Values" dialog window (main menu > View > Precision...).

As far as positioning, probably not (could be wrong, of course). For size, you could play around with the Custom Paste Mask Shrink setting to see how that goes, but length vs width won't be separable.
