I have had a board with 1600 pins lose a bunch of traces. The traces were randomly scattered all over the board. Lots of remnants were left. Imagine there was a pin connecting to segment 1, then a via, then segment 2, then a via, then a segment 3 connecting to another pin. What I was left with was probably 30 middle segments, still with vias.

It took several hours to put things back.

This happened after I'd added a new page to the schematic and some new parts to that. I went over the PCB with no errors, renewed the design, and went to work. At some point, I noted a lot of rat lines and check net connectivity noted lots of breaks.

But there are some very nasty board bugs lurking in 3.0.0.2. Be very careful. I'm moving everything under git (source control) so I can revert if this happens again.

I think this may be because of some missing executable files.
Or please share screen shot with us so will get better idea about the problem.

You could do some changes with nets in schematic that are not compatible with existing layout. When you renew board from schematic PCB Layout keeps routing as much as possible unless existing traces conflict with schematic nets. Conflicted traces are unrouted.
