My apologies if this is obvious but have recently done a copper a pour and linked it to a net. The problem I keep getting is that any component that links to that net does not see the copper poor as a valid connection?

If I was to run the auto route it creates new connections to all the components that are already connected to the copper pour?

Try updating all copper pours to see if that helps. (You can assign a hotkey for this function in version 3 to make things easier.) If that doesn't solve the problem, and you are willing to post a sample PCB file (*.dip) here, I'll take a look at it to see if I can spot the problem for you.
